I'm going to start a kingdom builder campaign. The players are going to be able to build settlements which they'll oversee and defend. I really want the buildings to come to life in the streets, rather than look like rows of squares and rectangles. I would like to go 3d and have tried different versions of 3d (removable roof, removable walls, removable top halves) but I've of course had issues with accessibility. Can you please help me with roofing ideas, building ideas, and detailing houses?
I know you've done the town hall and the burnt buildings videos, but could you please make one about individualizing buildings?

Check out the "mixing papercraft and tiles" thread in general crafting. Instead of making removable roofs, have the walls lift off to reveal a standard tile. I'm trying to work on a few from scratch, but it takes quite a bit of time. I'd suggest getting some paper models from Dave's Games and just making cardboard tiles for bases.

And if you really want to go all out with buildings and have tons of time to invest, check out the kamloopian and terrainoob on youtube.
I really like the idea of a kingdom builder campaign. Kinda reminds me of that old nintendo game Act Raiser. It was kinda a mix between fantasy adventure and sim city.

Pathfinder has an Adventure Path called Kingmaker, which is essentialy a kingdom builder campaign. During the course, you have opportunity to find allies, make enemies find resources, etc. It is kind of thin in many areas, but a perfect resource for starting. The campaign supplement even has guidelines and forms to help keep track of town building, resources and npc placement.
As far as crafting goes, I second Bloodchoke's recommendations. There are a few companies that make paper building models that can be printed and glued together. I would sturdy them up with some DMS handiwork, however.

Right now DrivethruRPG has Dave Graffam models on sale, you can pick up some really beautiful paper models of houses, taverns, and other unique buildings that can easily be combined with simple floor tiles. One of the nice things about a Graffam model is he gives you multiple options in printing the building so you can basically make 4 of the same buildings but each one can look completely different (plaster walls, timber walls, thatched, etc.) In a recent session with my group I had an Umber Hulk attack some warehouses in the city and I had about 12 of these various buildings set up to represent the about 2 city blocks worth of buildings. What was cool was the rogue, who owns spider cloak and can spider climb, zipped up to the roof of one of the buildings and scampered across the roof tops. About the DrivethruRPG paper models, would you just glue the walls to the floor tile and have removable roofs, or would they be static inaccessible buildings. I've done a few "prototypes" the ones that work the best for me are the "removable top half of each floor approach" works but it's still not perfect. You can easily take off the top half, but putting it back on takes about 15 seconds worth of fiddling. I'll try different variations of it over the weekend and try to post pictures.

I have a list of things in my idea box. I have a bunch of the paper craft free models. Rather than removing the roof I suggest removing the building and revealing the tile underneath. Less walls in the way. Deal out the upper floors as needed. Lower floors are under the ground floor.
Another option is using a shoe box or some other type of box. Use the wall textures on the walls and roof on what was the bottom of the box. Place the tile on the inside of the lid of the box. When the players enter the building remove the box. The lid remains with the floor on it. If there is more to explore keep it hidden with the "fog of war" DMScotty uses.
